Bringing this one back up to the top for more feedback.
Had a look at this car today.
There seems to be two issues going on here.
#1 Spool up is poor and struggles to achieve boost target. Sometimes does, sometimes doesn't.
#2 There is a high pitched turbo spool up squeal.
Regards #1, spool up. I think this is down to the up-pipe. Checked associated pipes, restrictors, 2 port solenoid etc and all appears normal. Checked turbo for anything amiss and sounds sweet, no noise, no smoke etc.
#2 Bit odd this one. Standing outside the car, when it pulls away, it sounds like it's coming from the midsection. Found the gasket leaking between downpipe and mid, so changed that but no difference. When you go under the car and rev it (no load), the sound seems to come from the back of the car, suggesting it's exhaust, but inside the car, the noise seems to come from the front.
Going back to spool up, i still think the problems have started because of the up-pipe. If you hold the car back on the throttle, it doesn't spool up like a TD04, suggesting gas velocity has reduced so much, it's killed the response.

put the old up-pipe back on and although the boost has certainly increased, the car is still whistleing and isn't getting to the desired mount of boost needed. probably topping at 13 psi in 4th. when i took the turbo off, there was a VERY, VERY SMALL light coloured line at the downpipe side of turbo in at the fins of the wheel. partially took the colouring away with just a wipe of it with a clean cloth, but was still there. could this be the car's problem? the fins weren't bent or broken.
