File Server Problem

Help guys!
We have a sick win 2k file server and our server team have run out of ideas!
The machine will not successfully complete a chkdsk. Dell have said that the problem is not a hardware problem. We have copied the data from the backup tape onto our spare machine and got the same result.
Sunday, the machine took 13 hours to reboot. Monday, several folders had their permissions reset and caused chaos. Yesterday, they spent all day copying stuff onto the spare machine and got nowhere.
We desperatley need this machine up and running so any thoughts or suggestions would be most welcome. I have suggested that they wipe the spare machine and copy a folder at a time to try and find where the problem is.

THe machine has been virus checked using sophos. The machine itself is purely a file server - on applications or programs run on it.
The aim of copying the backup to the spare machine was to see if the problem was with the hardware or the data. As the problem followed the restore that suggests the file system is screwed.
One of server guys has just found an entry in the event log from friday which says a defrag had a problem. Apparently this is fixed in XP and 2003 but no info on how to fix it.

Just to clarify, both machines are file servers only.
The file permissions reset on the live machine on sunday night before we tried to restore to the spare backup machine.
