Lumpy running after changing filter

Have had to change the HKS induction kit on my99/00 ppp back to the original. The wife is having it to make way for my new car.
When i put the original air filter box back on, i didn`t clip the casing together correctly, so allowing air to get in behind the filter. The car ran like a dog for about 25 miles, i thought it might have been the ecu trying to reset.
On inspection i found out what i had done wrong, so i put it right, it immediatley felt fine. The only problem i have now is that it seems to hesitate under heavy acceleration at about 3500-4000 rpm, and then clears itself.
Anybody got any ideas ?
Could the air flow sensor have got contaminated or do you think it could quite simply need a ecu reset?
The car is in for service in 1500 miles, but iam concerned if i will cause any long term damage if the car is left till then.
All help appreciated !

The ECU may still be getting used to the change... give it 50 miles of general varied driving before getting too worried... in fact, you might try resetting the ecu (disconnecting the battery for an hour seemed to work fine to reset my old jecs ecu) and then give it about 50 miles of varied driving to get used to the filter.

Spoke to my freindly dealer and they said not to worry, its being serviced next Sat so they will sort it out then
