Bacteria basically. Go get yourself one of them cans that allow you to leave your air con on, put it onto recirc so it just uses the air already inside the car, leave it running for how long it tells you to, and voila, job done.
The smell will disappear as the can kills the bacteria in your system that is causing the bad smell. H**fords sell it.

Somewhere in the passenger side dash will be a pollen filter, it gets moist and smells rotten especially if it's damp and you use re-circ alot.
Change it, or you will need loads of cans of deodorant.

Five minutes before you stop driving, switch off the air recirculate, and let fresh air passover the heat exchanger, then switch off the aircon before you stop. Never had a problem when using aircon this way. This allows any moisture to evaporate before the car comes to a stand still, ergo no moisture for bacteria to build up on.
