The window needs to be realigned in the Runner, ask your dealer.

At 100mph in my 2006STi the bonnet scoop whistles, not that is it?

Seals might need replacing that the window rests against. Or as you said, wind deflectors will help.

But at that speed you must be on a track / strip so for that short amount of time I wouldn`t worry about it.

my bonnet scoop "whistles" aswell. i took it off and used a bit of silicone on both plastic bits underneath the scoop on both sides. it doesnt whistle anymore

My 2002 Sti would whistle religiously at exactly 180kmh - 110mph - (indicated) every single time I got to that speed on my passenger (your driver) side. My dealer tried everything and nothing seemed to fix it. It drove me insane in Germany on the Autobahns but I guess it kept me driving at a more sedate 170kmh...

Ive not heard of this before but it has come up twice in 1 weeks. My colleague has a Hawkeye and said that she gets whistling when she drives 140mph and no this wasnt on the track.
