Am currently sat in the Bentley Hotel on east 62nd street typing this (its over 90 degrees outside and I needed a break from the heat and humidity!)
This place is nice-and for manhattan is something of a bargainpart of a chain of botique hotels- www.nychotels.com -and as its on the upper east side, its a bit quieter than most hotels in the city. Some real **** holes are around in the city- so be careful.
Plenty to choose from- be aware that tax is added to hotel rooms too - and with the three taxs added on it will add about %13 on to the total.
Hotel rates have rocketed in recent times-two of the few things in NY that are really really expensive- Hotels and parking.
www.tripadvisor.com will help you out.

Paramount Hotel - just off times square is a nice place to stay. Designed by some ponce Stark or something - fine and handy and not over priced.
Marriott Marquis is far too big - we once stayed there over christmas - after 6 days you really had had enough of queuing for the lifts .
The Bar at the top is well worth a visit though .

We stayed in the Michelangelo hotel just round the corner from Times Square.
I picked it after recommendation from tripadvisor.com and I must say it was very very good and when I return to NYC I will stay there again.

There is a lovely one by the hudson river and Ground zero.
Embassy Suites, stayed there twice, is lovely. Huge rooms with a lounge too, oh and a 2 hour happy hour between 5-7pm every day for guests!!
