I'd take the covers off personally, will help get some of the heat out of the engine bay and god knows that gets hot enough.

Taking the offside cover off drags all of the hot air from the turbo right past the air box which can't be good esp if you have an induction kit.
Harvey (RIP) did some tests years back iirc and he proved that taking the vents off actually increased under bonnet temps.

Quote from Harvey:
If your engine bay is standard then removing the vent blank(s) will result in an increase in under bonnet temps. Totally against what you might expect but after careful experiments using lots of temperature logging that is the results.
The air comes in from the front, over the engine and with forced air from the scoop it all exits from the transmission tunnel.
Remove a blanking plate, or both plates and air is sucked out through the bonnet louvres by the low pressure area that exists on top of the bonnet when moving and this disrupts the intended air flow under the bonnet.
What is beneficial is the removal of the rubber strip on the bonnet, on the drivers side, above the headlight.

So if I want more air coming in get the front grill mod to let the air in . And just let the top bonnet scoop do its job . Cooling down the top intercooler & turbo .
It just looked like to me the side vents was there to let hot air out . How wrong I was .

Remove the rubber bonnet strip on the drivers side that sits above the headlight. Some also fit morrette head lights and fit a cold air feed through one of the lamps on the drivers side.

What would happen if it rains
it's not going to cause any damage. The electronics/power circuits are all going to be basically waterproof and it's not going to cause the engine any grief.

He said that it would be much more effective to keep the vents on with the undertrays, but instead just remove the rubber strip, which will allow more to flow to the induction kit on there. He said it is a lot more affective. Not sure about tests being done tho sorry.

I see the point on induction kits,I guess this would have no affect on the standard airbox tho?
I'm going to be doing some testing on 20-30% IPA in my ic water spray to see if this reduces IAT and might do the throttle body water bypass mod. Just need to fit my IAT gauge 1st
