It could stop working
It's always good practice to discconect the battery, as some battery chargers have inferior voltage control and can cause damage to anything that is connected at the time, from ECU, Immobilser, alarm, , radio etc. So if its a cheap peice of rubbish without automated control, don't risk it, unless it says in the instructions that its safe to be used with the battery connected to the car (such as Accumate or Optimate).
Depending on model, there is a chance the siren will sound for 30-45 seconds, just ignore it as it will stop. Once its stopped, it won't go off again until you reconnect the battery
On reconnection, always make sure you have the keys in your hand and blip the remote if the alarm sounds.
